/var/mailcleaner/spool/tmp/mailcleaner is missing. I tried copying it from another installation but the mail is stuck on stage 2 filtering and if I reboot the folder is deleted again.

I tried to run the update process 3 or 4 times without any change, apparently.

Updating from fresh install is impossible right now because when I try to reinstall I get stuck on the "can't connect to mysql database" issue. :(

?!
Thats odd.
Have a look in /usr/share/perl5/File/, do you find a "Touch.pm"?
Is libperl5.10 installed?

Oh jesus, I suppose I have no choice but to reinstall it. :?

It should be an old 2009 version, upgraded to 2010 beta and then to 2012-2013 version.
I don't remember which packets did the apt-get install, they were too much to actually care... :(

I have to find a solution for the "can't connect to mysql database" issue, though.

Hmhm.

If you have enough RAM on your hypervisor you could try to install the new MC on a ramdisk and move it afterwards.
Do you know how to backup and restore your config?

You can use the MC backup and restore tool:

/usr/mailcleaner/bin/backup_config.sh to backup
/usr/mailcleaner/bin/restore_config.sh to restore on your new server
